're going to have more on that in a moment. but first, we go to our pentagon correspondent, barbara starr. she has more on this developing story, breaking headline after headline today. barbara, where is general allen right now? what is his reaction to these allegations of potentially inappropriate e-mails? >> reporter: well, erin, general allen is said to be here in washington. in fact, he flew here from afghanistan, because on thursday he was supposed to have that senate confirmation hearing to become the military head of nato, all of that now on hold. sources close to general allen have told our own nick paton walsh that allen says he did not have an affair with jill kelley, a pentagon official has also said directly that general allen denies any affair, any extra marital involvement with jill kelley. but look, erin. the reality here is, defense secretary leon panetta ordered up a full-blown inspector general investigation, and a lot of people around the pentagon say leon panetta wouldn't have done that unless there was something that needed to be looked into. >> and barbara, what's yo

the pentagon called potentially inappropriate communications between the general and jill kelley who he and his wife got to know in tampa, and were reviewing between 20 and 30,000 pages of documents, including e-mails over two years. officials say some were flirtatious. the general strongly denies an improper relationship. the fbi discovered the e-mails during its investigation of kelley's e-mails. sparked by her complaints about anonymous threats which turned out to be from paula broadwell. they say they found no wrongdoing by general allen, but turned the files over to the pentagon, which monday ordered its inspector general to invest gate at the same hour, fbi agents were sweeping through paula broadwell's north carolina home, carrying out bags and boxes of the materials. officials say she consented to the search to make sure they had not overlooked any documents before closing the investigation. meanwhile, petraeus' predecessor at the cia said petraeus had no choice but to resign. >> i think it's important, when you're director of the cia, with all the challenges involved in that position,
with general allen, and the pentagon has found no evidence to the contrary, but sources say there is enough evidence to warrant an investigation. >> general allen is doing an excellent job leading the forces. he certainly has my continued confidence to lead our forces and continue the fight. >> reporter: also today, they looked into documents they took from broadwell's home, but so far found no evidence of any highly classified. but today, broadwell's security clearance was suspended. and jill kelley's pass to the base was revoked. tonight, a statement was issued that general allen intends to fully cooperate with investigators and wants to resolve questions about the e-mails as quickly as possible. pentagon officials say that he is still running the war in afghanistan, but it could affect his nomination. also, nato has confirmed the name of the person involved. described as a veteran agent. >> all right, andrea mitchell as the story continues to develop, thank you. >>> now back to the president's new conference today which covered a lot of ground and at times got both heated and personal. o
while the pentagon inspector general looking at these e-mails people inside the pentagon close to general allen saying they are innocuous and flirtatious which is behavior unbecoming an officer and put him in some trouble according to the military justice. for now they're looking into it. >> rose: if i said this is a human tragedy, would you all agree. >> i would say this is a profound human tragedy. and i think if you look at in life, if we had rewind and we said gee, you know, would i have send those letters to ms. kelly and if i was ms. kelly and was now under this kind of scrutiny, would i have marched into the fbi and said take care of this person. and if i were general petraeus and if i were, and you see when you start to pull that thread you don't know what's going to unravel. it's like the thread on the hem of your coat and you say it's bothering me and you yank it off and the whole coat unraffles and there's a pile on the floor. that's what we're seeing and it's destroying over life it seems to touch here. it's sad because we're losing a lot of talent over stuff that

outward fro the pentagon today, and across official washington. the name of u.s. marine general john allen, the top american commander in afghanistan, surfaced overnight in the scandal that began friday with david petraeus resigning at c.i.a. director. unnamed defense officials say the military is now investigating possibly, quote, inappropriate communications between allen and tampa socialite jill kelley. she had reported getting harassing emails from another woman, paula broadwell. the f.b.i. investigation that followed uncovered broadwell's affair with petraeus. but according to the newest revelations, agents also found extensive contacts between kelley and general allen. the f.b.i. notifieded the pentagon on sunday. last night spokesman george little read a statement from defense secretary leon panetta on a flight to australia. >> today the secretary directed that the matter be referred to the inspector general of the department of defense for investigation. it is now in the hands of the department of the secretary-general. >> brown: early news accounts said allen andkelley exchanged 2
